Not particularly.
- They are both fraternal organizations.
- The skull is used in passing in a few parts of masonry, but is not a primary or even secodary recognizable symbol and the S&B it is their primary hallmark.
- There is an air of secrecy about both, but in different contexts.
- Both use ritual initiation.
That's about all really. Even in what I mentioned it's all about context. Freemasonry does not hide its members and thus not a "secret society" whereas the S&B is more of one. The parallels could be drawn are mostly coincidental.

• I'm currently writing a paper for the lodge about anti-Masonry. Most anti's seem to think that there is no distinction between other fraternal societies and masonry. The symbols we use and many other groups aren't the creation of the craft or other fraternities, but of other culture and religions past and current.

• Another point is a Master Mason doesn't have the option to go to the Skull and Bones, as he could the York or Scottish Rite. The skull and bones is ultra secretive, and one gets asked to join. Any man can approach a Masonic lodge and inquire about how to join.
